Take a pic of it. I like pics. It sounds like you just caught a gust of wind the right way. I've had mind on the interstate both ways (did it wrong for a while before I found a pic of the right way on here) and haven't had this happen.

Also, make sure your back window is out. From the Owner's Manual:

SUNRIDER — 4 DOOR MODELS
NOTE: If you are going to be driving faster than 40 mph
(64 km/h) with the Sunrider feature open, it is recommended
that you remove the rear window of the vehicle.

I'm sure you did this, but since you didn't say....

This is slightly off topic, but I have had some issues with the side window near the doors. I have a 2 door and sometimes when I drive on the highway it comes open. Am I not sliding the side window far enough toward the doors?

Are you sliding the Door Rail Retainers firmly into place? Watch video #5, "Rear Quarter Window Install", provided below:

Rear Quarter Window Install!

Best of Luck!

Cheers!

I was doing the same thing until I watched the video mentioned in this thread and realized I was folding forward (over the rear seat) and not folding backwards over the rear roll bar, sits much better now and no getting caught by the wind.

Cheers.

Yeah wow, I just realized i was folding the top the wrong way when i was putting back the sunrider portion of my top. I put the sunrider back if it is remotely nice outside ie ... > 58 degrees and not sprinkling.
