That isn't "rust". As an aircraft mechanic I have seen (and have to inspect for) all kinds of corrosion, aka rust. I know Jeep has a good warranty, but you should keep calling it a stain so they don't try to jerk you around.
If I remember, I'll post a link on basic corrosion knowledge from work. It's a topic worth getting smart on for anyone who wrenches on a Jeep.

Consider a take-off hood in your color. Hundreds available in the US.

So here is the update.
Chrysler/jeep has agreed that it is rust/metal blemish or paint contamination of paint under clearcoat. They will pay to repaint my original hood. One guy refers to the blemish as flash rust. While another claims it it something in the paint. Like the spray nozzle had been cleaned and not all was out before shooting my jeep. Either way they are attempting to make it right. I will let you know how the body shop handles it all.
