I'm sure it would be fine to just paint it while still attached to the vehicle. A little overspray underneath won't hurt anything.

Paint the part that shows. After all, painting it is not for rust protection.

Yes and no. Your not going to stop the rust by painting it because it will rust from the inside out. But by painting it you will stop the rust from forming on the outside and you will make it look better.
