Dealer add-ons
I've been looking at getting a JK, and decided on getting a '12 or '13 with the new motor. Having a wrangler has been a long time goal of mine, so I have tried to do my research beforehand so I get exactly what I want. So here goes nothing:
I've decided on getting a Sport for a couple of reasons. I am not going to be rock crawling in Florida, I do want to add a lift and lockers and other stuff, but I don't need the full rubicon set up. I want to add the following:
4.10 gears or something close/better
2.5" or 3" lift, good quality, maybe not a long arm kit(again not rock crawling, but I want to do it right the first time.
35" all terrain/terra grapplers/something similar. Also might add aftermarket rims to go with, and if I have the money(LOL)
Lockers front & rear (Detroit, air, whatever works)
I am debating about swapping the front for a d44. I think it would be better for the overall quality and I wouldn't have to replace stuff down the line.
So here is my actual question now that you have read all this (thank-you!): can I have the dealer add any or all of the above parts that are OE/mopar when I go to buy it? Would a dealer put a rubi D44 on the front for me and regear to 4.10 front and rear? If so any estimated costs? Any recommendations on what brands/model stuff to use? I'd rather start basic and add what I want/need? Any other advice or parts I missed that I will need in conjunction with the above list of mods? Again thank you for your help!

Given what you have listed, you should just go with a Rubicon. Some dealerships will install lifts, wheels, tire, etc. with that said it is going to be more costly in the long run (parts/labor). There is a 2013 JKU sport at my local dealer that they have installed only a lift, wheels, and tires. The price tag they attached is just under 40k. This is with no 44 up front, lockers (front or rear), e-disco, or no re-gear. Given that a stock Rubicon will run you 36-38ish (JKU) you can purchase a lift, wheels, and tires aftermarket and save some money by installing yourself. This will give you lockers, 44 up front, and 4.10s right off the lot. Just my two cents.

Haha I've kinda realized that, I was just thinking it might be better or less money to add stuff as I went. I just don't like the 4:1 tcase, it would just be a waste in the sand here. Plus I figured aftermarket might hold up better over time.

If you find you really do want the 2.72:1 T-Case, you can trade your Rubicon 4:1 for one plus cash. Normally, Rubi tcases sell for $1,000-$1,200 from what I've seen and 2.72:1 tcases sell for $350-$600.
From what you listed, a Rubicon would fit you better. Dealer would charge Twice as much in labor than the difference to get a Sport to Rubicon levels.
