I'm going the same route - stock Rubicon suspension, flat flares & 35s. Installed the flares this weekend, the 35s mounted on 4.5" backspaced wheels will be mounted this week.
And I'll be wheeling this Sat - will post up my experience with the setup.

If you want to run them on the road you can. You'll be fine without adding any mods. I ran 37's with no lift. Completely stock jeep.
This isn't recommended if you plan to wheel it. Your tires will rub at stuff.
The bare minimum:
Cut flares.
Cut pinch seems.
Cut stock front bumper to stubby.
Cut air dam or remove.
Remove rear bumper all together or cut it. Looks stupid cut, so I removed.
Put wheel spacers on so you still have some turning radius.
That's it. You will be running them just fine on road. Although not recommended if you wheel.
Now extra bare minimum I recommend:
Add bump stops to keep tire from rubbing at stuff in the wheel well.
If you have a little money to throw to a lift:
Buy a 2 - 2.5" budget boost. $150 - $260.
There's other recommendations, but now you're looking at more money.

Setup - 35 Goodyear MTRs installed on the stock Rubicon suspension, cut front bumper, trimmed pinch seam, trimmed stock sliders & Bushwacker flat fenders.
Wheeled the whole day today, the only problem was rubbing on the rear - tire was rubbing on the fenders & could potentially damage the tire on the trimmed pinch seam in full stuff. Looks like I'll be going with a 2" lift to avoid eventually damaging the tire.
