Hello, My name is TexasSpeedRacer and I have a project problem....
The first step is identifying the problem, right? So here goes...
I have a vehicle my company supplies me to drive, so I sold the car I had used for work. Enter the 2007 JKU Rubicon. 69K on the clock and some minor mods. It looks good but I question the capability of the vehicle in its current configuration. Please don't get me wrong, I realize its a Rubicon, but I am new to jeeps and have built prerunner trucks in the past. In that world...stock...umm...sucks. So here I stand with my new aquitsition...
Project goal: to be reliable and use for overland type travel. I dont see this vehicle becoming a rock crawler but I would like it to have the most trail-ability while retaining a ride quality that is livable for longer trips. I live in Austin, TX but I have ideas of driving to Moab, UT (16 hours away) and enjoying the easier jeep trails.
I have allocated $7500 for the build so I will start another thread to discuss. I don't want to get off topic of introducing myself.
Brief Bio: Grew up in Northern Michigan; Went to college in Southwest Michigan (Go Broncos!) Moved to Austin shortly after graduation, got married (she's this project's manager) and have an Australian Kelpie (my dog). No Kids yet, so I gotta get this built before that happens. I ride moto- MX, Enduro, and on the street. And sometimes I run with scissors.

Your Rubicon with D44 axles won't need too many upgrades, per say. You won't need new lockers, as you already have them.
By complete, I would say 8 Adj. Control Arms, both Adj. Track bars, 2.5" Progressive coil springs, Upgraded ball joints, Sleeves and Gussets for front axle, 33" tires would be plenty for Overland, don't want 35" because then you get into even worse gas mileage (personal preference). I would also suggest a set of Speed Bumps, be it Fox or TeraFlex, both are amazing for faster traveling and bumps.
