If a dealer does a scan and all of your sensors are offline, they would suspect that either you did something to the compueter, or if you are smart enough, you tell them that you had your battery disconnected for a bit..LOL!!
How do I know all this? I failed my state inspection because my sensors hadn't reset after 100 miles of driving. Required anohter 50 before my o2 sensor finally registered. I had flashed my Jeep with a new tune which caused the computer to go through the setup mode again.

Another vote for Superchips. Especially since you have an auto trans. Makes your Jeep run & drive the way it should have in the first place. Plus you can recalibrate your speedo, read trouble codes, turn on your lockers and a few more things as well. Well worth the money.
I have unfortunately been to the dealer several times, & I agree with the folks who say if you flash it back to stock they cannot tell. But like the above poster mentioned it might be a good idea to log some miles or some time before you bring it in. Just play dumb & deny doing anything if they ever question it. That seems to be what they do at the dealer when you ask them a question about a problem anyway.

I went with a superchips and the performance gains are worth it.

As mpkelly noted, 'if' they look for it, they can see that something has changed. But from everything I have read, they simply will not know what or why, so a battery disconnect can explain it. If the OP wants zero chance of having his dealership question him about using a programmer/tuner, then his best course of action is to not use one.
