Things we know:

Coming from the rear end.
Changes when brakes are applied.
and disspear when raining / Jeep wet

Dealer checker for that (mod friendly, installs BBL 2.5" and 35" tires...)

OK the fact that the squeek doesn't change with the speed of the vehicle indicates that it is not rotating with the wheels (ie: bearings, brakes etc).

Have you checked exhaust hangers?

Put your foot on the tailpipe and giver a shake....

Just edited the previous answer, I missed the speed factor, yes, sqweek speed is proportional to speed of vehicule, clearly is.

OK well that puts us to a rotating item. I understand that the dealership has removed the wheel but have they removed the caliper and disc? The JK e-brake assembly is a great hiding place for all kinds of crap. If you've never seen it it's like a drum brake inside the disc brake. Any number of things (rocks, pebbles, sticks, dirt, the neighbors cat) could get caught in there and cause a pulsing squeek that changes with the speed of the vehicle.

Try pulling the e-brake a notch or two while driving and see if it goes away

That is very possible, I will try it today. In fact, the ebrake is almost dead on the Jeep...

Tried to pull the ebrake, no change in noise... (and not much braking either )

OK so it sounds like your cable needs an adjustment.

Maybe check between the disc and dust shield for debris next (and to make sure the dust shield isn't bent into the disc).
And between the pads, calipers and disc....
Don't forget to check the pads themselves for embedded debris.

The brakes were verified last week by the dealer, they removed the wheels and checked, unless you mean the inner "drum" of the ebrake, I think they're reluctant to opening that up, is it difficult to open and put back together after ?
