there is no "vs"...
a snorkel gives you insurance for water issues which can come from a variety of circumstances...a CAI does not
a snorkel does not measurably gain or lose HP on naturally aspired vehicles...neither does a CAI
a CAI does sound cool, but other than that there isnt much to it...
To answer your combo question...i have a Airaid CAI combo'ed with an AEV gen 2. When the Airaid box is sealed it is essentially the same as a factory box apart from being slightly better in terms of material quality. Running with the top off serves no benefit other than engine noise.
If the snorkel choices out there dont suit you, then DIY one. You can buy intercooler / intake plumbing kits that would work fine with say an "apollo k&n" air filter. The options are endless.
Like many others have stated...the JKs can suck water quite easily in even minimal water environments.
