Here's the skinny, having a Rusty's 3.25" basic installed along with Yukon 4.88 Gears front and rear, EVO sleeves and gussets, AVE procal programmed for the gears and 35's. Current quote $3900.00 out the door. Good?? Average?? Bad??

My calculations comes to the conclusion that you are being charged 1200 to install a very basic lift.
Go somewhere else.

1000 for gears parts and labor.
About 400.00 parts and labor for sleeve and gusset. They already do gears so axles have already been pulled
Lift kit 400-500 parts
180.00 for pro cal
Lift kit install 400-500 on high side
So 2400.00. Tires, pending on what kind, what size and 4 or 5

Umm....$1000 for gear parts and install is hardly findable in trhe Northeast. More like $1000 for install only ($500 per axle). Unless you live near NR in Washington or similar place, expect a gear change to be $1500+ if you live anywhere in the northeast. So that deal is a steal!!!! does that price inlcude a master overhaul kit as well?
A basic lift is probably book time of 4 or 5 hours so at $100 an hour, that's not bad. But they will probably pump it out in 2 hours but still charge for the full book time. Procal is $150 new everywhere. Buy your own. Sleeve and gusset and install isn;t bad at all. Careful welding is needed so they need to take time.

Here is what I have paid. I am in Colorado where the demand for install is pretty high, so for things like gears, the absolute cheapest I found at a reputable shop was around ~$1,600. Just want to set the table a bit...
Prices include labor. My shop charges $75/hour
G2 4:88 with g2 HD diff covers = $1,850
Teraflex sleeves, gussets, knuckles = $525
I had my lift and other things done a while ago and cant remember cost, but based on my charges, $2400 for the most serious of tasks. The lift for a shop with years of experience should be about 4-5 hours of labor at most, so I wouldn't pay more than $500 labor + cost of the lift for that part...
I think it's too much, but I'm not sure what your lift runs.
