I made a set of brackets and extended the wiring for the sub a few weeks after buying my JK. It saves trunk space and makes it symmetric. When I take the hard top off I simply unscrew the top retaining screws (which I also use to mount the brackets I made for the sub to the jeep) sit the sub in the trunk and when the top is off I mount the sub back in the same spot. It's easy, I had to take the screws out anyway and you can barely see it when you look at the jeep from the outside. This is one of the best mods that I performed on the Jeep.
Another mod that I did within the first month of owning my Jeep was to create a video out jack and fab a removable mounting bracket for a TV monitor that sits on the center console/arm rest. My kids love being a able to watch a movie on road trips and when I'm wheeling. This also helps my wife and I to keep our sanity and enjoy the ride in the Jeep. It also allowed me to get the full features out of my stock DVD head unit. It amazes me that Jeep didn't make that at least an option when some stock receivers have the capability.
Both of these mods cost me less than ten dollars (excluding the TV monitor) and have been worth every penny.

2dr and back seat...
i got the dual tops so it was a really BIG pain in the ass getting the back seat out with the soft top hardware in the way of the tailgate access, but i got it done.
