I'd like to hear how this project goes...
I am curious tho-- will you be grabbing the computer and electronics from the wrecked Rubi as well, or are you going to try and get your computer reflashed?
The 2wd and 4wd run different software on the ECU -- At a minimum, you'll probably have difficulty getting the lockers and e-disco working without the correct software. On the more technical end, the ESP might not like the conversion from 2-4wd either.
Finally, if you are going to use the ECU out of the Rubi, you may need to get some of the other computer/controllers as the ECU broadcasts Make/Model/VIN data on startup that if it doesn't match could prevent other items from working correctly. Burnsville Offroad might have some knowledge here as they replace the 3.8l with a HEMI something that definitely requires a change in programming.
Sometimes I really miss the old days where you could build a FrankenJeep without having to worry about computers.

As far as tires go, with a 2.5 inch lift, you can fit either 33"s or 35"s
