What would be the ideal equipment and vehicle modifications to allow deep water driving without damage ?

As stated, relocate front/rear diff breathers to include transfer case breather. You will also want a snorkel and would probably want to waterproof (as much as possible) your fuse box... Jeeps are pretty resilient, but I would submerge it up to the windshield for any extended period of time...

Default Deep water mods.

I installed a fan control relay to prevent the fan from whipping the water if it gets that deep. I also extended my differential breathers to up inside the engine compartment and behind the drivers side tail light. Still working on the transfer case/transmission extensions. The electronic sway bar disconnect is a concern as I have read on the forum about many problems with moisture. I coated the terminals with dialectric grease for starters.
