Default Exhaust question

I am going to be getting a flow master 50 series muffler installed very soon in my 2007 JKU and I really want to have the pipes shortened and the muffler be installed somewhere underneath the cab. I just want to know more or less where it needs to be cut and placed so I can tell the shop what to do and I want to know the pros and cons involved with doing this. Thanks

Floorboard heat is the biggest con when wheeling. The rest of the time it's fine. I've never had problems with the location so far as trail damage.
