I just put up a piece of ally angle for an antenna mount at the top and screwed the rest of screws back in.

If you want, you can remove your spare tire 'bumpers' and find rubber plug
to fit the hole at any good parts store.

As for the bolt holes, look for plastic screws just like the ones that
are on your interior trim pieces.

Goto home depot, down the hardware isle.
There you can get rubber stoppers in verious sizes.

Take your original bolt for size reference. Then get stoppers slightly larger to get a good seal in the tailgate holes
