Bestop Cargo Cover and Cab Curtain
I found these online for a great price, but don't know if they will work without removing my soft top hardware. I won't be buying them if I have to remove my hardware all the time for this. The owner doesn't know seeing as they have never even used them. Here's the links to the products:

For the Bikini top you shouldn't have to remove any soft top hardware. I'm assuming for the tonneau cover over the cargo area you will have your soft top in the "DOWN" position, correct? In that case i don't think this cover will work because it doesn't look like it provides for the extra fabric material to cover you soft top in the down position. Look at Bestops website. I'm sure they sell a cargo cover that has the extra material sewn into the back of the cover to allow you to hide your soft top when its down. If you choose to buy the one you linked to then you'd have to remove your soft top every time.
EDIT: After looking online the only thing i found was a cover that would hold your soft top down at the back of the jeep but would leave the cargo area open. I know the old YJ use to have a cargo cover but looking on several websites like Quadratec and Bestop it doesn't appear theres anything that will do what you want without removing the soft top hardware. Bummer.
