Default Bedtred and drain plugs question

Have front bedtred ordered for my jku. My question is, should I pull the drain plugs prior to installing? My thought is that if water does get under the bedtred having the plugs out will allow it an exit and not just sit there and rust my tub. Both my hard and soft tops leak like a sieve, so I do get water in the tub quite often. Currently I'm running with the carpets pulled and the plugs out for this reason. I'm thinking I leave them out, let me know if there is something wrong with this logic.
