Definitely talk to MoTech. The 6L80 has a lot lower 1st gear so they have stated many times that the gearing used with the 3.6/3.8 is too low.
But to answer your question, even with 4.88's it'll work. May not be the most fun to drive, but certainly not worth gearing new axles twice.

Honestly my new to me 6.2 JKU is running Pro Rock 44 front with RCV shafts and joints and D44 arb rear with just shafts in 4:10' ratios. On 37's I am @ 2000 ish right about 70 MPH with the 6L80E.
I am prolly going to D60 the rear next but truthfully a PR80 is flat out Blastproof. I have a D80 in my Cummins Dodge and has had 530H.p / 1100+ ftlbs of tq at the wheels jammed through it for 100K miles with one fluid change ... and that is IT. I can just imagine a PR80!!!
