I would never consider getting an automatic. Its just doesnt seem right in a Jeep.

However, my Jeeps have always been secondary vehicles, so I don't commute with it. I am not sure I could stand a manual in rush hour traffic everyday. Therefore it is really up to how you plan to use the Jeep.
