Nothing wrong with washing and buffing your Jeep 
I have an all black 2dr. My scratches and dirt show up terribly to the eye, in fact one of my scratches is down to the primer too. Everything will be alright, but do clean the Jeep. It still needs a littler tender-loving care.

If the scratches really bother you that much, use some wax/light polish with matching color in it. It works well for thin scratches unless you are down to the metal, but it is a temporary fix (5-6 washes).
