A friend whom I used to work with drove his stock 2dr Rubi to the Con and has completed the entire trail. Only with some bumper damages. BUT as for the stock 4dr JK newb that was also with us didn't come out so pretty.
Make sure you have a good spotter. And walk the lines nice and easy.

In 2001, I ran the Rubicon in a stock TJ Sport. No lift, stock street tires, etc. It was at a Jeep Jamboree so I had a lot of great spotting. I did pick up a few dents and scrapes. Nothing that a little touch up paint couldn't repair. So yes, your stock Rubicon will do it without a problem. You can also expect to see stock JK "X" models on the trail too. However, when I got back home, I started my build.

I would think your Rubi could do it. Would a lift and tires give you some wiggle room underneath?....Yes. Keep the tow strap ready in front to get a little tug for high centering.

I'm probably going to chicken out but I'm contemplating running it with some friends who have done it before. They seem to think I'll probably be good to go.
I figure an evap relocation kit and a skid for the oil pan, but I don't think I'll be able to drum up enough cash for the Old Man Emu lift with the trackbars I would like before they leave in about 4-5 weeks.
I have a spare rear bumper courtesy of someone on this site and was hoping to get a front bumper freebie to turn into a stubby. Since I'm sure it will be toast, if I don't get one I'll chop my stock one up, although I'd rather not do that.
I would also prefer to have some rocker guards that will stick out more than the stock ones but there not cheap.
I know it would be the time of my life but $2000 worth of mods would make me sleep a little better at night.
There is always next year.

Yes it can, expect some damage/scraping to the underneath of the Jeep though. FYI even the Liberty and Commander have run it to earn their "Trail Rated" badges.
EDIT- Here's a clip from the press run with them in action:
