Driven them both, on and off road;
FJC = will kick ass with ease in a drag race. Even a regeared JK with a Superchips program will not win.
JK = will kick ass off road by a slight margin stock, unless you have a stock Rubi; which will kick stock FJ ass by a larger margin. I only had to try to negotiate a rock garden with a FJ's IFS one time to appreciate the jeep. The JK is cheaper and easier to build into an extremely capable rig.

For flat out line racing if you are taking the bone stock X vs the FJ with nothing upgraded, I think I would have to give the nod to the FJ, even with the increased weight factor.
Jeep: 3.8L V6 202 HP, 237 pd-ft torque 3.21 axle ratio 6 speed manual 47803GVR (2dr) 5089GVR (4 dr)
Toyota: 4.0L DOHC 24V V6, 258 HP, 270 pd-ft torque 3.72 axle ratio 5 speed auto 5570 GVW
I don't think the manual and the lower weight of even the 2 door is going to overcome the more powerful engine in the FJ.
