How soon would you mod a brand new JK

As soon as you have the cash in hand and know what you want to do. I've had mine for 9 months and just sold my motorcycle so I've ordered the gear and am waiting for it all to come in.

Do it on day 1. I had a pile of Jeep parts in my garage a month before my Jeep was delivered from the factory.

I agree that running it stock for a while, baseline as you say, is prudent just to see that everything functions as it should. I really don't think opening up the airway and using a tuner to benefit the newly opened airway is crap. I have done it on other suv's and have talked to hundreds of other JK owners who have done the same and I have no doubts about doing this, just when is the best time really.

My buddy has a fab shop. A well known header manufacturer had his JK cut up and modified with less than 100 miles on it.

Again, another sensible approach which is really what I had intended to do, but though I would ask for the heck of it. I hoping it is going to come in this week so I can stop playing here and start racking up some miles letting it get to know me.

i had new wheels and tires installed while i was filling out my finance paperwork...lol... lift kit came 2 weeks later... downward spiral since then

I, for one, don't have money, nor a jk (for the time being) so I'LL personally have to wait a few months between mods just to save up the money. but I've got a lengthy list of different brand names for different parts and what not, very much researching and mentally planning exactly what I'm going to do. it'll be a culmination and a lot of hard work, and will require much patieince on my part, but the end result will be extremely pleasing to the eyes, reliable on and offroad, and won't be lacking in the pants, er, I mean under the hood, :p
Yeah, this patience thing is a real pain in my pants, but probably the best over all plan.
