Not trying to insult anyones intelligence, but that usually results in an improper "seal" when putting the top back on/up. I have gotten that with my hardtop as well, but just popping it off, reseating, and poof the whistle is gone.
Neither of my tops have leaked, but then again, I haven't had it through any real rain, but it doesn't leak when I wash it

Some of these headers warp and crack. Mine made all kinds of wind noise and whistling. On the highway you couldn't have a conversation. Is was actually more quiet with the top off. Turned out that my header was cracked and broken. That is why it wouldn't sit correctly. Now is whistles between like 30-48mph, but not enough to dikk with.

I have the soft top only. I have intermittant leaks above the door handles on both sides. They where much worse before i changed the header out for the new parts (leaked like a sieve and the wind noise was deafening, as already mentioned, it was quieter with the top down before i swapped the parts) I have tried to track down where it leaks but it isnt easily repeatable so I just deal with it. The foam above the door at the a-pillar hsa gotten squished and shoved around, which definetly cause a leak. I have replaced the foam a couple times to solve that (my top is up and down a lot, and it is 4 yrs old now) I still do get leaks i cant find, wish i could but i havent found it in 4 years, not really holding out hope for a good answer anymore.
