Chrysler is redoing all of their engines starting in 2009 with the new Phoenix line that will be produced in Mexico. Since the 3.8 is an older engine it has already been slated as one of the first to go. That part is fact from fall of 2006. The engine that is replacing it is all rumor at this stage, but Cummins is currently testing a 4.2 liter and Chrysler is working on developing a gearbox for it to fit the silver Wrangler that was in the Chrysler booth at SEMA 2006 (Truck Trend qouted the Chrysler engineers from EJS this year.

2 billion spent for for factroy capacity over 1.3 millon units
No firm date on when wrangler gets converted but it will be sometime between 2010 and 2014. .It will be getting 4.0L with 6% better MPG.
The new Phoenix line is a new family of V-6 engines scheduled to debut for model-year 2010 Chrysler, Dodge and Jeep vehicles. Chrysler has announced details, including the investment in plants ($2 billion, not including engineering of the engines themselves) and the fact that Daimler will share the basic engine architecture. The Phoenix engines, will be made in Kenosha, Wisconsin and Trenton, Michigan, a new factory in Mexico (with parts machined in Toledo, Ohio), as well as in Germany for Mercedes-Benz.
Insiders report that the engine will come in four basic sizes (3.0 L, 3.3 L, 3.6 L, and 4.0 L), each offered in various states of tune.
The old Trenton Engine plant will close in 2014; the new Trenton Engine plant will open in time for the 2010 model year.
At the latest, the current V6 engines (dating back to around 1990 but with strong reliability and nice power/economy) will be phased out in 2013 and the 3.8 and 4.0 V6 should finished by 2014.
Dieter Zetsche said the new engine family would operate on a modular base. The world's best V6 engines were benchmarked; and Mercedes has a camless design that may be integrated into Auburn Hills’ work. The engines will, not surprisingly, be built on flexible assembly lines that will allow the mix to be changed quickly and easily, to adjust to market demands. Plants will switch to new job rules that include 10 hour four-day work weeks and two job classifications.
News: it now appears that the Chrysler versions will also have direct fuel injection! (GDI - gas direct injection).

Sorry, but you're not going to see a 4.2L Diesel in a Jeep from the factory, except as a concept vehicle... if they do offer a diesel, you can expect it to displace less than the gas engine, not more.
The question of bigger/different engines has been asked many times, and I've said from the start that you'll have to wait until the 2010 model year (in 2009). Can you REALLY wait that long? Didn't think so.
