I ordered my Rubicon Unlimited 7 weeks ago and its coming in next week. I got $600 under invoice for $35,800 with an MSRP of $38,890. I got a six speed, dual tops, leather w heated seats, 430n, max tow, auto a/c temp and connectivity group.
I contacted about 7 dealers by email to get the best quote. One dealer offered me $700 under but had higher dealer doc fees that ended up costing more than the dealer that offered me $600 under.
You can still order them. Its about 7-9 weeks. Hard to find exactly what you want on a dealer lot though if your being specific about options. If you can compromise on a few options than it will be easier to find, plus six speed Rubicons are even more rare.

My Rubi stickered at 40,140 and I got it for 36,100 out the door (including tax, tags and registration). AT, 730N, Dual tops, Heated seats, Airbags in seats, Auto climate control, etc.

USAA price is $1999 below invoice. Safford in Fredericksburg, VA has a triple silver Rubi MW3 with manual transmission (perhaps the only one like that in the country). It was a hard choice between that and the auto I got instead, knowing manuals are rare (and the triple silver just as much.)

1% below invoice. Mine was via an Affiliate program. Also seen same with Tread Lightly! program. And as has been mentioned, Costco, but Costco didn't have any participating Jeep dealers in my area.
There will also be some regional discounts given depending on where you are buying. Unfortunately not for me here in the south, but I was seeing some good discounts offered online in Maryland. Not sure why?

Thanks for all the responses. I have been searching my local Austin dealers and apparently you're all right, 6-speed Rubis are almost impossible to find, which still blows my mind considering 6-speed is standard on Rubis. I will definitely not compromise on the manual, or the hard top...which may leave me with having to order from the factory. But now I'm worried about the time because I'm going to be out of the country the first two weeks of July. I really don't want to end up paying more for a '13 with no added benefit...except maybe a Pentastar without valvetrain issues.
