The flowmaster 40 isn't designed for the JK, it's designed for a V8, that's why the Flowmaster rep I spoke with recommended a different one for our engines. I was set on getting it, so I got it anyway and am very pleased with it.
All you really need to do is get the inlet and outlet pipe size correct and whatever shop you use can weld it up no problem. If you're taking it to a shop, just tell them that's what you want, tell them how you want the pipe to exit and they'll order up the right one.
But to actually answer your question, our JKs are running 2.5" diameter pipes. You can look on the website and find the 40 series for that size pipe and choose center inlet and left/right outlet, etc. If you were inclined to want to move it from the stock location, getting both inlet/outlet in the center would probably be the way to go.

I have a super 40 on and it was $150 OTD...no issues and sounds great. Only problem I've had is now it whistles, but that's my fault..damn pipe is pinched all over from abuse.

I think it sounds terrible! Nothing bugs me more that when a vehicle that isn't a hot rod is trying to sound like a hot rod. Might as well put an import coffee can muffler on it. Just my opinion.

Thats the original flow. I have it too and it is great. It doesn't sound like you are trying to make the jeep a hot rod, it just allows you to actually hear the exhaust, unlike the stock muffler, which is crap. And the stock one rusted through in the course of 1 winter, even with me spraying off the udnercarriage often. The flowmaster is a great way to go. It sounds throaty and nice.

Everytime I walk to my jeep I wish it would rumble when it started and you acheived that awesome sound.
