Crash, if it ain't charging and you're getting a clicking noise, those both sound like alternator failure. Sometimes they make a clicking noise when they are shot.

Crash pull your tranny and drain you torque converter sounds like the fluid is contaminated causing slippage in the TC
Take your belt off and turn each pully by hand to see if you can hear the problematic one.
Use your multimeter to test if you alt is getting power and what it is pushing out for power
Its sounds as though you are like me.. have more time than money... so none of this is beyond what you can do just break it down into small steps

Man pulling a tranny is cake
take off the shafts from T-Case
take off t-case
undo cross member, hoses and plugs (clean them out)
take off bellhousing bolts and pull the tranny off
you CAN take your belt off.
And just use the power of the internet to help with finding how to test your alt.

with the jeep totaly back together ... call another (completely different) dealer to pick it up and take it to, and tell em the tranny is lame and it doesn't seam to be charging.
see if they notice any "excesive water" or just do the job quick to get it in and out.

she's back at the dealer.
This is the list I gave.
Alternator not charging.
Chirping belt noise.
Radiator fan not coming on.
Transmission hesitating, sluggish.
And now we wait ...again.

That sucks! I hate waiting on others!
RacinFAST was right about the alternator clicking. The clicking "could" be a sign of it not charging. Another way to check is to use a compass instead of a multimeter. If the direction changes on the compass when it is close to the alternator... it's charging. The compass notices the polarity change.
