Sub Placement

Do you still have the stock HU?
Ok...If you still have the stock head unit. You will need a line out converter. Which takes speaker level inputs to RCA outputs. Then you will need a place to splice into the speakers.
You will need some sort of installation kit (power wire, ground wire, remote wire, fuse holder)
Wire Loom
Sub Box, if you don't already have one that has the appropriate internal volume.
Miscellaneous electrical stuff
Pick a spot to place your sub and amp.
Route the power wire through the passenger side firewall hole, down to kick panel trim and back to amp location (under seat, or in the rear cargo area). Route remote wire either from HU or from M9 fuse location to Amp. Find spot to ground Amp. Run speaker wires to sub.
Done! Haha.
It took me about 6 hours to do all this, and I already had everything.
If you start buying all the stuff, I can stop by and give you a hand one of these Sundays in October. Its not really that hard, just time consuming.

The earliest Sunday I can make it over will be the second weekend, the 9th. I will be in Michigan the first weekend, going to Drummond Island.
So, pick the location of the amp, buy the appropriate install kit with the appropriate sized wires. Buy some wire loom.
You could also pick up the PAC C2A-CHY2. This plugs into your HU before the amplifier/equalizer. It will allow a full range of frequency to go back to your amp and will also make it controllable from the HU (fade, balance, bass). They are discontinued from PAC, but you can pick them up online. They are like 75 bucks. This also converts the audio signal into a Low level output. So you won't need an LOC either. It also has an integrated remote wire, which is nice, so you don't have to splice into anything.

I bought all my wires and LOC at Meijer, I only have a 330 watt amplifier though.....You might not be able to do that because of your huge amplifier. It will be pushing like 90 amps. I would look for a 2 or 4 gauge wire setup. Depending on where you want to put your amp, will determine how much wire you will need and if a certain install kit will work. Its really up to you, and what you want to buy. The cable will start at the battery.

I am getting ready to put my BTA-10250D Bazooka 10" tube in the back of my 2-door. It hits hard and is easily removable, just two plugs and two straps hold it in. Had it in the trunk of my sedan and it sounded great, will be even better in the smaller JK.
