Basically went like this:
1) Remove old Soundbar speakers. Strip one of the tiny torx screws, spend half an hour trying to get it out, then finally move on to step 2.
2) Once old speakers are out, use the crutchfield supplied Chrysler connector and connect it to the factory connection the old speaker was connected to.
3) Run the wires from the Crutchfield connector into the Crossover as per the directions that come with the speakers (there are 6 terminals, first two are for factory connection, then woofer, then tweeter).
4) Realize that the complete Crutchfield installation kit isn't complete and run out and buy speaker wire and connectors that will fit the Woofer. Personally, I'd do this prior to the speaker install, but this is the order in which I did it.
5) Cut about 10" of speaker cable, make all connections and insert into cross over. Ten inches is way more than you'll need, but I wanted to make sure there was going to be enough up in there. Don't connect the woofer yet though.
6) Decide where you want the crossover and drill the hole there. Don't screw this step up or it'll look pretty stupid. I eyeballed it and did it perfectly on both sides. A miracle considering my skill level when it comes to things like this.
7) Insert Tweeter into the new hole and run wires to the crossover and insert them in their corresponding locations.
8) Almost done. To get the speakers to fit in the factory locations, I had to trim three tabs off the speaker ring mounts using a dremel. If you don't have a dremel, buy one. Before having a Jeep I never thought this was a handy tool, but I've gotten a ton of use out of it. Once the 3 tabs are cut off (takes all of 5 seconds), use the 4 supplied screws and attach the trim ring to the speaker and test fit it in place. Test fitting it before trimming will make it obvious what tabs need to be cut off. Once this is done, set the woofer aside yet again.
9) The factory grill doesn't need to be used, but I wanted my speakers to look stock. To use them with the Infinity speakers I chose required a bit of trimming. Once again the dremel and cutting wheel come in handy. The plastic is soft enough you could use a razor, but it would take longer. Test fit the woofer and speaker grill in place and you'll see it won't mount flush. The grill has 3 screw holes and when looking at it from the back (the side that you can't see, that goes against the speaker, duh), you'll see that they're rounded. Trim them so they are all level. It's very easy to do, and once you look at them, you'll know exactly what I mean. Again, this doesnt' take long. Now that it's done, you're ready to install the woofer.
10) Take your newly trimmed factory grill and insert the new screws into the holes. Thankfully Infinity gives you phillips style screws, no more annoying torx that get stripped easily. Lay the woofer on top so the two pieces go together and now finally connect the speaker wires to the woofer and put it into place. Tighten the 3 screws and you're done.
Well actually you're now only half done, you've got to repeat steps 1-10 on the other side, but in an hour or two (or about 4 in my case), you'll have new speakers up in the soundbar that look good and sound even better.
Sorry I didn't think to take pics along the way, but I was working with a cellphone camera at the time, so it seemed like a big pain and I didn't think about it.
Basically, if I can do it, anyone can.

Just to clarify, either of the two previously mentioned 6.5" speakers are able to be used with the factory 6-disk head unit (without the Audio Package) or do they require the Amp from the Audio Package or an aftermarket head unit?
The factory speaker on my sound bar on the passenger side buzzes and Jeep replaced it and it still doesn't sound very good and buzzes. The other thing that annoys me is the Aux input into the head unit is loose and has been so since day 1. I think I'm going to make them give me a new head unit because I can't even plug in my iPod.
