Depends... what kind of bracket are you using?
If you are using something like this: 52" Straight Light Bar Windshield Mount for 2007-2015 Jeep Wrangler - 4x4TruckLEDs.com
Then a lot of guys do it a few ways. One way is to just put a few dabs of silicon along the wire and stick it in the crevice between your window and the bracket. Other guys will make a few small holes every so often and use small zip ties to secure the wire. Some guys have even put the wire BEHIND this and then tightened it down (not the BEST method since you are crushing that wire).
And others just put a hole in the roof and bring the wire in that way.
Now if you are not using a bracket like this and just used the provided standard mounts... try just bringing the wire down along your windshield and the a-pillar and putting a small dab of silicon every so often to hold the wire from flapping around.
