MoridinTX is exactly correct. The issue you are having is with the AMP, not the Head Unit. As long as they take the infinity amp completely out of the circuit your crossovers will be fine. My bet is they are using the speaker hi outputs from your Infinity amp to power your PDX5, which is why it is not working properly. The Infinity amp uses a digital crossover that is built into it. They need to use the PAC connector and tie into your system properly. It is more work for them, but it's the proper way to add a third-party amp.
