Can I replace the stock Infinity Amp with an after market one?

There are many that fit into the stock location. Some use the Alpine amp, I used a Rockford-Fosgate Punch amp. It's small but packs a lot of power. Suddenly, you will hear your sound bar. I also ripped out all the other Infinity garbage, installed Alpone component speakers, and a JL sub powered by a seperate Kenwood mono amp. What a difference!

After market audio and the elements
Im working on upgrading the speakers throughout my 2010 and was worried about the elements too. Thats why I decided to go with maine speakers price is a little higher but they are designed to get wet.

If I use a 4 channel amp to replace the Infinity one, what problems am I expected to run in to? I know this all makes setting everything up complicated, but I like the stock look. Is replacing the sub with an after market one hard? Keeping the same enclosure and all.

Well an aftermarket one won't connect to your wiring harnesses so your gonna have to run all new wiring including to the speakers, kinda a PITA. I would swap out all speakers and run them from the new amp. My only concern would be to make sure you get a full range audio signal from the factory head. I'm pretty sure the front speakers are full range those are what I'd tap into for your line out converter. The rear channels are not full range and are heavily eq'd which is why everyone complains that very little or no sound from the sound bar.

In the grand scheme of it, if you want to keep the factory head unit, I would remove factory amp, all speakers well at least the fronts, the sound bar isn't to important as it is only intended for rear fill. Some high qaulity imaging systems that focus on sq dont even use rear speakers. I would tap into the front speaker wires to get a full range signal (high level) and use that to drive your line output converter (low level rca) for the amp. You'll need a remote turn on lead that taps into a switched 12 volt signal to turn the amp on. Some amps have a signal sensing circuit eliminating the need for remote turn on. Obviously you'll also need an amp wiring kit and a good qaulity, shielded rca for the amp. Install new speakers and run your wire from amp. I would leave soundbar stock and powered from head unit because again, its only needed for rear fill to round out the sound. Personally I would change the head unit though, sounds better, more options and less hassle.
