I know on past alarms that if it sensed a door open then it would wait 30 seconds before arming the shock sensor and it would simply bypass the door trigger. Which alarm were you planning on getting? It should say in the manual which I should be able to aquire for you via the12volt.com

just get one that can tell if there is a change in the electrical system... then it would know if the door was opened because of the factory sensors in the doors. But then when the doors were unplugged it would no longer trigger the alarm because when you unplug the doors it no longer operates the dome light or anything.
If you add a proximity sensor to the alarm it will have like a force field protecting the jeep. Actually it has 2. the first one, set further out (usually just barely outside the Jeep), gives the intruder a warning. The second, set inside the Jeep or area you want to protect, will make the alarm go off. You can adjust the range of both fields.

My factory alarm when set would only go off if the back gate was opened. I've sinced installed a Viper 5901 with proximity sensor and its great. With the doors off, it will still detect shock or hood opening (installed a hood pin).
And since I have the proximity sensor, I have to "turn down" the sensitivity/field range. With the doors off, there is no barrier to prevent the proximity field from going beyond the body of the Jeep. If I have to put the doors back on, I just turn the dials back to where they were. I don't like it going off just cause someone walks by or want to take a look, but if they sit in it or at least their torso it goes off.
